I picked up this very nice '89 Probe GT last night. 116K on it. It has a new set of Ksport Coilovers, FD RX-7 wheels, Chipped ECU, and a few other light mods.

Just keep it pretty stockish. Later on a T3 Turbo, but it is quite a beast as is ~220whp/300wTrq. Its way to clean and tidy to destroy. I love cars of this Era! I saw another neat car (87-88 Daytona Turbo) go thru a stoplight in Somerset PA on my way to pick up the Probe.
I drove a v6/auto one of these for a while. Other than the obvious, I actually liked the car quite a lot.

If you haven't had the chance, find a Gen 1 and give it a try. The GT's are a chip and and manual boost controller from 220whp/300wTrq. Very underrated by many!

What's so special about the MX-3 (and MX-6?) axles that you need a special tool? Just like to get stuck?
The Mazda H-type transmission is notorious for being highly reluctant to turn loose of the driver's side axle. I've found this to be one of the most difficult things to do on these cars.
