My friend rebuilt one of those. He has done multiple ground up restorations on other vehicles. He said working on that drivetrain was the absolute worst experience of his automotive career.
Timing chains at the back of the engine. Yes nightmare fuel. But with Audi a lot of different engines bolt up to the transmission so finding a slightly more reliable engine in the Audi family would be the way to go.
I just got an 05 Allroad. I assume same chassis? Don't know Audi numbering system at all. A MT would be cool, but that's more than I have in mine! Even after i sold off the rest.
Would definitely be a cool wagon with a third pedal, though!

I bought the ac components for mine. Haven't found them on the car, and I looked! I think I'll pay for this job!
