If you do go with the E46 M3 make sure you check the rear subframe as part of your PPI. You can even take it to a BMW dealership and ask them to check it out and fix it for free if it's torn (as long as your car is stock that is). I have an E46 330Ci and I am still waiting for the reimbursement for the subframe repair that I paid out of pocket.
E90 is not as direct as E46 is not as direct as E36 is not as direct as E30.
They are getting faster and easier to drive, but less communicative. You know what you like and dislike about the S2000. You're going to have to drive each and pick a winner. I personally really like the look of the E90 (and E92). The interior is ok, I think the E46 wins there. I think the E36 looks best (very biased). My E36 M3 isn't as much fun around an autocross as my E30 325is, but is it a GREAT street/autoX car. The E46 M3 is certainly faster than my M3 and handles great. I just have never loved how it looks on the outside.
I think an E46 M3 sedan would be good for you, but yeah... So if you drive both and like both through the corners get the E90 and enjoy the ease of 4 doors.

335i is a great DD and is bolt ons/LSD away from M3 performance. I have auto xed my e90 335i and have to say its not the funnest ( for a 3600 lbs+ car). I havent done a track day with it but have heard issues with oil cooling. Never driven the e46 M3 but I still think the 335i is the best all around without gaining all the attention the M3 will get. Both cars are fast but different: 335i is smooth and quiet while the e46 seems stiff/loud (purposely of course).

Not to knock your ride, but I think that after driving an E46 M3 at the limit you may change your mind. The 335i makes an awesome daily driver, but the M3 is the more focused and rewarding track machine. That might not matter for 90% of BMW buyers, but it counts for a lot around here.

The e46 is better/faster on the track, the 335i is better on the street. I've driven both and love them both as well, so I would choose the 135i instead!

It's too bad the E46 coupe has less headroom, well as it's already been said they should have built the E46 M3 sedan.
