So earlier this week the automatic trans died in my fiance's 95 gt mustang, there was a complete loss of overdrive and reverse. Seeing how no one locally wanted to touch the car for under 1500$ and the AODE transmissions are a known weak spot for these cars we decided that a T-5 swap is now in the cards. Has Anyone one the board done this swap before? I've done motorswaps and transmission swaps plenty of times in the past just never a conversion.
So far I went to the local pick and pull today and got a shifter/bezel/grommets and the pedal assembly from a 94 v6 and it all seems traight forward but I am wondering how i'm going to wire in the neutral safety switch

While neutral safety switches suck, sometimes they serve a purpose for most of the masses. I would get a wiring diagram and see how the stock switch would interrupt the starting circuit. The switch would either be inline on that circuit or work with a relay to do that.
I assume the automatic had a park/neutral safety switch to prevent you from starting the car while it is in drive/reverse, can you just re-route the wires for that to the neutral safety switch?
Have you searched one of the myriad of stang sites out there?
Make sure you get a 94/95 T5 as it has a longer input shaft than the T5s in the Fox cars. They are not interchangeable unless you swap the input shafts.
Personally I would either buy a remanned AODE or a mildly built performance one since the transmission is controlled by the ECU. You will have to swap the ECU to a manual car ECU if you want a manual...
