My sisters boyfriend has been fighting with getting the cooling fans to work on their miata. 92 with a 1.8 swap, at least some of the parts from a flying miata swap kit were used in the swap. (purchased with the swap already done) but we can get the fans to come on, replaced them with fans from my 91 that were working, replaced the relay for em, temp switch in the thermostat housing. Am I missing something?

Isn't there a temp switch in the back of the block? I think the one in the thermostat housing is just for the gauge.

I think that's on the 1.6. I had one and I remember jiggling it to get a good temp signal. I'm not sure on the 1.8. They might've combined that function to the front sensor by the time the 1.8 came out.

The one on the thermostat housing is for the primary (driver's side) fan. It's only found on 1.6 cars. Depending on the swap, it may or not be there anymore. The passenger's side fan (if present) is basically just run with the AC if memory serves. It's easy enough to wire them in parallel.

The single-wire one on the back of the head is for the gauge. The double-wire one on the back of the head is for the ECU, and the ECU controls the fans in 1.8 cars. On the NB, the two sensors on the back of the head are in the same body so it looks like a three-wire sensor, but electrically they're still separate.

Easiest way to check 1.6 fans is to take the wire from the thermostat housing and ground it. That should trigger the main fan. If not, time to start moving back into the wiring. To check the AC fan, turn on the AC.
