If you can get to it from the inside, take a piece of aluminum can and JB Weld it to the back of the hole. then take some JB weld and fill the hole form above. Sand and touch up paint as necessary.
The heavy duty aluminum tape they sell in the HVAC dept if Lowes makes a great semi-permanent body patch for stuff like that. Also works great as a backer to fill on top of.

I've been known to do this on customer cars with coins from their ashtray.

At least three firewall holes were sealed on Wreck Racing's challenge Insight with pennies JB welded over them.
If you have a decent hardware store nearby, go there and ask about rubber hole plugs - they may have something that would fit that hole. Otherwise get online and do some searching. I suspect you could get something from a place that sells grommets, and/or from an electronics parts house like Mouser, Digi-Key or Newark.
