You'll probably want to run it on a dyno or a track day/Kart track so you don't lunch a motor on your second run or suffer with poor running while sorting a new chassis as well.
As for the shutdown and memory, it should be writing the changes to semi-permanent onboard memory as it makes changes. So its not likely to have issues if you shut it down, especially at idle. This is a semi-educated guess based on how MegaSquirt and many other EFI systems work, but I don't have exact details on FiTech's solution so take it with a grain of salt.

Had a customer with a ~500hp supercharged LT1 have a stock 4L60 last for a few years at that level. Then we upgraded him to about 700hp and it grenaded on the dyno while tuning the new engine.
Have another customer with a ~1000hp twin turbo "LS1" (whatever power pushes a 3800lb car to mid-10s at over 150 on street rubber) that has had the engine setup since the car was new, with a 4L60, it has like 40k on it now, still alive. It is a built trans, though, don't remember the name on it. Probably shares nothing with a stock trans except the case.
