Figured out I have a definite leak from the Focus. Rear hatch carpet is soaked/frozen/growing mold and stankin' up the car. Bad. Last night I had enough time to get in the garage so I thought I'd "air" out the car. Made the garage stink so bad I closed the doors/hatch to seal it back up. I did take the soaked carpet pieces (2) and put them in my snowy back yard. I don't care if they're ruined, I just don't want them in my house until they are clean. From what I've read online, the tail lights tend to leak into the hatch and require some RTV or silicone to seal 'em up. Right now the car is in the garage and will be for a while.

Plan of attack is to basically tear the interior out by removing seats/carpet/plastic and giving a thorough cleaning. I'm also going to change out the in cabin air filter. My question is how do I actually get rid of the mildew and mold that is growing on the carpet? How do I get the funk out of the rest of the car? IS there a chemical that I can soak the carpets in that will kill/remove the mold and mildew? Ozone generator for the rest of the car? I'm a little overwhelmed on what to do exactly.

Pull carpet, pressure wash, wet/dry vac,air dry, re-install.

Fix the hatch first.

For stenches in a car I've had luck with those solid "air sponge" air fresheners. I just threw them under a seat and replaced them every so often while waiting for the car to deodorize itself.

Concrobium is a popular spray here to break up mould without having to use bleach so it might be worthwhile to add to your pressure washing.

Wash with some shampoo. Dry thoroughly. Spray it down well with a Lysol type disinfectant spray. Repeat.

I've used borax with success against mold.

Dry it out. Get it in the sun and then Baking Soda - lots of it!
