Marriam-Webster also says indie.
Properly, Indie is short for independent, Indy is short for Indianapolis, or sometimes Indiana. This doesn't necessarily mean that the writer knows the difference, or that they are all that concerned about the difference, or (increasingly) that spell check knows the difference.
There are lots of Indy shops but they are very geographically specific
It's like St. Paddy's vs. St. Patty's.
People use them interchangeably but only one is correct.
