I'm in the middle of a cross-country trek. My 96 XJ has been a little bit louder and harsher every day. Today it feels like it developed a much rougher vibration. It only vibrates when it's in gear and on the throttle. Clutch in or in neutral and it's smooth. Off throttle it's smooth. This tells me it's driveline, thankfully not engine. Tomorrow before hitting the road I'm thinking I'll check transmission mounts and u-joints. Is there anything else I should look at?

Sounds like Ujoints.  I'd check them or have them changed.

Check the u-joints as well as make sure the trans and engine mounts aren't obviously shot.  Also check that the exhaust isn't hitting anything.  That could cause some weird NVH issues too.
