Last summer the Skyline's battery cable met the bolt on the column and made bad. Killed a really expensive battery and could have burned the car down. I want to prevent that if possible. On hand I have a Stinger 200a main circuit breaker or a 200a fuse holder with flat fuses. I know the breaker is more expensive, but which is a better solution?

I shell out for breakers only where I've found from experience that there's a decent chance it will trip and need to be reset - a fuse should be fine for just-in-case main battery circuit protection. I also keep some spare fuse-shaped-breakers around for troubleshooting. From my experience the only downsides of a breaker are cost and weight/size.

I use breakers on high-load circuits that are known to be abused and need protection or circuits that need to be reset frequently, like winches. 

If I only expect it to trip during a true smokey emergency, I use a fuse.

Cost isn't an issue since both are here, just found the new breaker in the hatch area of my parts car. It's a little more compact as far as wire goes, so I'll probably go that way. I want to run to protection, then to a distribution block which is already on the car just need to move it, then out from there. I'm doing an amp install and want to clean up everything, make new positive cables, and generally tidy everything and protect the car from nuclear meltdown

This is for the main positive battery cable?  Is 200A large enough?  I'm wondering if during a starting sequence there might be a time where amperage draw spikes and 200A isn't sufficient.

I like breakers but I'm coming from an aircraft background and would probably use a fuse once I determined an appropriate amperage.

Fuses are more reliable than breakers.  Full stop.

Fuses can't be reset in a parking lot.

Breakers also work as an antitheft device!
