I have an '03. The clutch shudders badly if I try and drive it the way I usually drive a manual (including older miatas). At first I assumed it was bad diff bushings/motor mounts, but the car only has 28k miles on it. Now I recently found a thread on the subject here: http://forum.miata.net/vb/showthread.php?t=78579

I've found other threads as well, but the problem is... none of them seem to pinpoint the problem/provide a solution. Some say replacing the clutch fixes it, some say that is only temporary or that the flywheel needs to be replaced as well. Some say an aftermarket clutch is the best solution.

Any input from the grassroots crowd? I'd rather not replace the clutch only to have the problem return.

This TSB http://www.miata.net/garage/tsb/sb05-001.03.html should provide you with some ammo at the dealer.

I had the same problem on my 2000 and I had to visit a few dealers to find one who would honor the TSB without cost to me. Give it a try.

The flywheels on the later cars are visibly different in their machining quality.
