The factory intake does not fit on my setup either. I had a plate made to use a Holley intake for my setup.

 

Are you familiar with Frankenstein MotorWorks?

I can add some 90's Nissan nonsense to this thread:

The 240SX 5-speed box is likely the same strength as the Furs&Burs one you're having issues with. The KA24DE, RB20DET, and SR20DET are similar gearboxes, the starter is mounted to the trans, but located on the engine side of the interface high on the passenger side. Interwebs lore says that the 6 speed box that comes on the S15s SR20DET is that same Aisin AZ6 that Toyota and the RX8 uses.

So that's really just the same situation as the transmission you've got.  However the S15 did come with a close ratio box that has some interesting ratios, and it's still available new:

The CD001 and CD009 are a robust option, and have lots of adapter plates available, but as mentioned, are physically huge,

I'd lean a bit towards the Z32 TT trans as an option.  It's a 5 speed, but made to take some torque, and smaller than the CD00# transmissions.  The starter mounts to the side of the trans through a little window, so it's clear of the engine, it takes 600 ft lbs, and they're still available brand new from Nissan:

Just coming around to this while I'm doing my own scheming, but I've noticed that the IS/GS350 blocks also have the starter mounted on the block, in vaguely the same bellhousing location as the starter on an S2000 (Aisin transmission). Do the 2GR-FE heads fit on the FSE/FKS /FX* blocks?

From what I can find nothing longitudinal is going to come close to bolting up easily, and the closest candidates are an exhibit of JDM rarities like the R154 - making a custom adapter plate to get the stock Toyobaru gearbox to fit might be the best option.

Even if the block would work, that precludes the whole idea of using cheaply available front drive engines instead of the more expensive rear drive engines.

 

Also?  Swapping heads on one of these is a huge pain in the ass, makes working on an FA20 look like working on an old EJ22.

I've been scheming about this swap for awhile too. Glad to see someone moving forward with it. 

 

On your transmission issue, I ran across this from jacks transmissions. The description goes into more detail on the flaws of our stock transmissions and above stock torque levels.

Found a little more digging to assist on the transmission fourth gear issue. Hope this helps

Our Aisin 6 speeds are the same as the ones found in the ND Miata. They have specs for machining the retainer for the fourth gear circlip.
