I'm removing the spiderweb of emissions plumbing from a pair of SBC manifolds and plugging them with Allen screws. What, if anything, should I use for a sealant? Plumber's goo? Teflon tape?

The "Pipe Sealant with Teflon" or "PST" has always been what I've used for anything with pipe threads. Or any of the "plumbers goo" would probably be just fine. I think I'm using hardware store brand pipe dope now.

Would that withstand the heat of exhaust manifolds?

First, I'd check whether these are tapered threaded holes. If so, tapered pipe threaded plugs are readily available. Use a dab of red high-temp silicone (I like the copper Permatex stuff) as a sealant.

Or clean 'em up w/ a die grinder and use a MIG welder, aka "the molten steel caulking gun"

Straight, not tapered, holes.

Thanks for the Permatex suggestion. Dunno how I brain farted and forgot about that stuff. Doh!

Oh...exhaust manifolds!

Sorry, I was wondering why you were doing two intakes at once ;).

When I did this a time or two in the past I just found brass plugs the right size (and with the flared ends) and screwed 'em down tight and forgot about it. I didn't use or need any sealant.

Those air pipe should be inverted flare fittings like brake line. Not easy to plug unless you buy the plugs premade. They do make'm

Wow that was easyer then it thought. http://www.fittingsandadapters.com/inflarplugst.html

no sealant needed flare does the seal you might want anit-seaze if you think you ever need to get them out.

Very true. I was about to post the same thing in my reply but then decided they'll probably never need to come out...

Ahhh. Flares. Old BMW airhead boxer motorcycles post 1981 had air-injection ports in the exhaust ports of the heads. To plug those you'd take off the metal line, cut the end off to free the female threaded cap-with-a-hole-in-the-middle, and use that to retain a correct size steel ball (like a 5/16" ball bearing iirc) with an 8mm flat washer. Worked perfectly.
