John deere f935 yanmar 3cyl diesel: bought last fall. Previous owner was using a2 ltr soda bottle as a fuel rank. I cleaned and emptied the saddlebag tanks, installed new clear fuel lines and screens from Deere, replaced all the hoses, bled the system and got it running. It ran, mowing,  for about 5 minutes,  then lost power and eventually stalled. Bled it again, same outcome. Tried bleeding again and don't seem to be getting fuel at the injectors. Getting fuel to the injection pump. Electric fuel pump may be working intermittently? Ordered a new pump and filter. Ideas??

This was my first guess as well. It may be drawing a vacuum on the tank. 

For what it's worth, my father Kubota has saddle tank problems as well. His had to do with the selector valve that ties the two tanks together. He ended up cutting it out of the system and replumbing it to run on one tank. That solved his issues.

I don't know that engine specifically, but many diesels don't have a lift pump. The result is that if they have a leak, it generally sucks air in rather than pushes fuel out, and eventually it will lose prime and stop running.
