Just an update for anyone who goes through something similar in the future. I replaced the shift fork and the output shaft seal and buttoned it all back up. Once in a while 3rd gear can be a bit tough to grab at speed, but no grinding and everything works just fine. So, guess the fork did the trick.

I would have filed the dogs smooth again. Probably get rid of the missed shift potential.

Probably true. We were under the gun to get this back together though. I think we'll give that a try down the road, or just replace that whole set of dog teeth if that part is available.
If it's $400 for the parts and $250 for a junkyard box and you can do the work yourself...I'd try to get the parts out of a junkyard box. Plus that way if something else goes wrong you've got more spares.
