From what I've read he was suspended for making a fake bomb. If things went down the way that article leads you to believe, then it does sound fishy. But, the media can't report things without spin so it might not be malicious as they'd have you believe.

Haha, ok dude. Notice how the school was fully aware of the UK students activities? Notice how the US students teacher that he first showed the clock to specifically told him to not show it to anyone else at school? And for some reason it started beeping in the middle of class with a different teacher?
Very different situations.
On the bright side the kid should be able to turn this issue into a promising career as every tech company on the planet just invited him to visit them. Hopefully he who laughs last laughs best...

One aspect of policy not being followed, maybe, But all aspects of it ignored? That says they never thought it was actually a bomb, especially putting it in the police car without getting the bomb squad on the case.
Turns out that Ahmed is not only not a bomb-maker, but he's also not a clock-maker: the clock was basically just a "case mod" - the guts were removed from an off-the-shelf clock and put into a different case:
