My wife once had either a rickettsia or mycoplasma infection in her lungs. It was bitch. The pulmonary speciallist she saw was ecstatic because he was showing her off to a bunch of interns and she was heavily pregnant.
Malaria?
no not that I am aware of.

I hope I'm not the only one who read "heavily pregnant" and then "the guy nailed" the wrong way.

Well, there is some good news at least:
"If identified early, most parasitic diseases that affect the lung are curable with medical or surgical treatments."

LOL. He nailed the diagnosis. I was responsible for the heavily pregnant bit.
So, The, (side note, that's an Irish name, right? Like that guitar guy...) knowing it is a protozoa is interesting and all, but WHAT protozoa is it? That would be real interesting. And finding an antibiotic that won't hurt the baby is why they make the big money.
since a protozoa isn't a bacteria …. is an anti-biotic going to do anymore good than it does for treating a viral infection ?
Protozoa is a broad catch-all category for a wide variety of organisms that aren't necessarily very closely related. Without know what beast has taken up residence, there's not much of value that we can tell you. There are pharmaceutical treatments for many of them, but a correct ID is the first step.
