Using the app right now, if a computer will make this easier I will use that.

A buyer made an offer. I countered, and put free shipping in the counter offer. They accepted. Now eBay is charging them the original shipping.

How do I make sure that the invoice is right and they only pay me what we agreed to? Also, I would like to knock a dollar off the price for the aggravation. Is that possible through eBay or would I just PayPal it back to them?

The easiest way is going to be to refund the overage via Paypal. As long as they're OK with that everything should go smoothly.

Was the offer made through a "make an offer" listing or did they message you and send an offer through the messaging system? Unfortunately once you've sent an invoice and the buyer has accepted eBay makes it frustratingly difficult to fix it.

Another option would be to cancel the sale and relist the item as fixed price with free shipping. You can price it astronomically high but list it as "or best offer" that way someone doesn't snag it out from under your buyer. The best offer option is right under the price when you're creating a listing. Looks like this all set up:
