But that "clear it off" bit is always an issue...

Divided up by job not size. All the VW aircooled stuff on two sticks, Harley stuff on another

I got to work with someone who actually has theirs organized properly and her way is a much better system. But I am lazy and stuck in my ways.

Okay, that makes some sense to me.  I think if I had vehicles that were so different that there was little to no overlap in socket size, that'd work.  I will be assembling vehicle specific kits (and a generic junkyard kit) from some of my spare tools, but the vehicle kits will live inside the cars in case of breakdowns.

I suck at pictures, but this is the top draw of my box. I use the magnetic tray things labeled with a sharpie for quick size confirmation. 
 

I don't usually take the socket trays out. I usually just roll the box to where I need to go.
